If an application for a Unix-type system goes and configures itself and uses the static paths to things like home directories, go ahead and change them right away to the virtual paths. You never know when your hosting company is going to move all your files around on a whim, making those static paths useless, and making you wish you had just gone back and used the virtual paths to begin with to avoid this headache in the first place.
